Engineering Disclaimer: NAMD 3 GPU-resident mode performance depends on the GPU’s CUDA core count and VRAM capacity. Multi-GPU configurations require proper Charm++ task assignment between PME and non-bonded ranks. Multi-node clusters require InfiniBand networking for near-linear scaling.
Architectural Features & Performance
GPU-Resident Architecture
Legacy versions of NAMD were heavily CPU-bound. NAMD 3 introduces a GPU-resident mode (GPUresident on) that keeps the dynamics calculations, including atom migration, entirely on the GPU device. Our workstations are configured with dense NVIDIA RTX Ada Generation GPUs to exploit this fast path, drastically accelerating single-trajectory throughput.
Charm++ Parallel Scaling
NAMD was synergistically co-developed with the Charm++ parallel programming model. Unlike standard MPI, Charm++ utilizes “over-decomposition” and dynamic load balancing to efficiently distribute simulation objects across multiple nodes. We integrate 100G/400G InfiniBand networking into our enterprise servers to ensure near-linear multi-node scaling.
Multi-Copy Concurrency
Because NAMD 3 performance relies less on the CPU, you can concurrently launch multiple independent multi-copy simulations (like replica-exchange) across different GPUs within the same workstation without CPU starvation, drastically increasing your overall research output.
Frequently Asked Questions
Does NAMD run better on CPUs or GPUs?
With the introduction of NAMD 3, the engine is explicitly optimized to be GPU-bound. By enabling GPU-resident mode, the simulation executes almost entirely on NVIDIA CUDA cores, making the GPU the single most critical component for achieving high ns/day.
What is the benefit of Charm++ over traditional MPI?
Charm++ enables dynamic load balancing and over-decomposition. As your million-atom system simulates, the computational load fluctuates. Charm++ automatically migrates work across the cluster to prevent processor starvation, making NAMD one of the most scalable MD engines across large high-performance computing (HPC) networks.
How much VRAM is required for NAMD?
For running smaller solvated systems, 24GB GPUs are highly effective. However, for massive complexes exceeding 1 million atoms or when utilizing the experimental GPUAtomMigration feature, higher capacity VRAM cards (48GB) are necessary to keep the entire simulation resident on the device without memory overflow.
Do I need ECC memory for NAMD clusters?
Yes. Molecular dynamics simulations run for billions of steps over multiple days. Error-Correcting Code (ECC) memory, present on our professional NVIDIA GPUs and DDR5 system RAM, protects your data from single-bit radiation errors that could invalidate an entire trajectory.
